Grace’s Notebook: April 5, 2018, Crab Project Updates

RNA isolation

I’ll continue isolating the RNA from the subset of samples that I selected from crabs that survived the experiment.

I will also be running the Qubit on ALL of the samples within that subset so that we have a quanitification of the RNA in each sample.

DecaPod Podcast

I have begun the editing process on all three recording files I currently have.

I will edit and publish Episode 4 (RNA isolation update) tomorrow.

I will edit today’s Crab meeting #2 recording, and it will become episode 5.

I will also edit the background information on the project that I recorded with Pam today and potentially add some information on the experimental design and that will become episode 1.

Data management

I will be working on creating a complete master sheet that will include EVERYTHING: morphology data, hemolypmh sampling data, RNA isolation and Qubit data

I will also add the Qubit result data to the spreadsheet containing the subset of crab sample information of those that I am currently isolating RNA with.

Tomorrow

  • Run Qubit on ALL samples I have isolated RNA from so far
  • Edit and publish Episode 4 (RNA isolation podcast)
  • Isolate RNA from the next batch of 9 samples

OK, here we go! Initiatied an assembly run using SparseAssembler on our Mox HPC node on all of our geoduck genomic sequencing data:

Kmer size set to 101.

This is 118 files of sequencing data!! Fingers crossed…

Sam’s Notebook:Gunzip – BGI HiSeq Geoduck Genome Sequencing Data

In preparation to run SpareAssembler, I needed to gunzip the BGI gzipped FASTQ files from 20180327.

Ran the following slurm script on our Mox node:

Grace’s Notebook: April Goals

April Goals

  • RNA Isolation
    • Isolate RNA from all crabs within the subset I selected (2 more sets of 9 to go)
    • Run Qubit on ALL of the isolated RNA samples from the subset I selected
  • Podcast
    • Edit the three recordings I have that are about:
      • RNA isolation
      • Crab mtg #2
      • Pam answering some of my specifc questions and explaining more background –> include this with the intro episode recording (Ep 1) which explains the background of the issue and how the project is/was set up
      • Come out with an episode each week
  • Data
    • Organize into master spreadsheet – or at least start the process (morph data; qubit; EVERYTHING)
    • Add Qubit results to the spreadsheet containing the subset of samples that I’m working with to isolate RNA
